Just had some trouble with my laptop harddrive recently breaking and was transferring all my files... just before it was completely gone. And finally after ages trying to sort my email accounts and messages managed to solve the problem. So just incase you ever need to do the same, which I hope you don't.
Copy the following folder + contents
~/Users/(your_username)/Library/Mail
Copy the following file
~/Users/(your_username)/Library/Preferences/com.apple.mail.plist
Also this was with Mac OS 10.5, so not sure about other versions, but I guess should work.
I also forgot it was only because they were damaged, I could have just used Setup Assistant/Migration Assistant.
